I use automotive touch-up paint; it's available in flat black, too.

Birchwood Casey has a touch up pen that gives a matte finish. I apply and wipe it off until I achieve the desired results.

Well I was going to suggest a sharpie marker, but those sound like better suggestions. I most always have a sharpie hiding around somewhere.
