What is the best way to make sure the scope cross hair is completely perpendicular with the bore of the rifle? with there being no flat spots on the rifle I can't figure out how I can be sure the rifle is completely level and if the rifle is not level I wouldn't think it matters if the scope is!

I have a drawer full of tools to do the job that you describe but only one of them is worth a damn, in my opinion, and that is the EXD.

It sits atop the barrel and the scope bell. Very easy to use. This tool levels the scope to the bore and you then align the cross hairs to a free hanging chain, string, etc.

I have tried out the Segway scope leveller. Works fine and costs less than $20. I checked out the scopes on 5 rifles. Took 10 minutes to check them all. It is available at Midway and Sinclair.
