How do you guys measure the sight height. I used a set of calibers and measured the center of the bolt to the center of the scope. But still seem to be off using my target turrets at 500 yards. I have to adjust up a little like .5MOA. using the Sierra Infinity program.

Ballistic programs, computer or the "old fashioned" ones on paper are just a guide. The only way to conform your actual zero at 500yds is to shoot at 500yds. Your actual adjustments will change more that .5 MOA from day to day.

I understand all that but the quesiton was how do you calculate your sight height.
